This is not an issue in update-manager at all.  The issue is in the
lxmenu-data package.

Specifically, the package includes an Administration menu directory file

  lxde-settings-system.directory

However the /etc/xdg/menus/lxde-application.menu files does not use it.

As a result, many applications that are in Categories System and
Settings (that is, applications which change system wide settings, and
are therefore System Administration tools) are incorrectly located in
the Preferences submenu in LXDE.

Preferences is for per-user preferences, not system wide tools such as
"Users and Groups" (only in a rather weak sense can adding a new user to
a machine be considered a "preference"!).

One way to correct this is to edit the /etc/xdg/menus/lxde-
application.menu file so that it subdivides the System menu into two,
"Administration" and "System Tools", and then places all applications
with both System and Settings categories into the Administration menu.

The attached /etc/xdg/menus/lxde-application.menu file does exactly
this.
