This problem exists in both packages (Ubuntu archive and PPA). When configuring the keybindings (see Shutter's preferences) the following GConf keys are modified:
"/apps/metacity/global_keybindings/run_command_screenshot" "/apps/metacity/global_keybindings/run_command_window_screenshot" "/apps/metacity/keybinding_commands/command_screenshot" "/apps/metacity/keybinding_commands/command_window_screenshot" When removing the package those values are still configured for Shutter.
