This is a windows install, on my wife's machine and I don't want to affect windows - is this the best way, I don't know what these commands do. How about if I boot into windows (XP) and uninstall then reinstall. The only thing I have done in Ubuntu is update and install some video players so DVD's would work.

Did you specify '-k all'? Maybe you do have a problem with the root.disk.
