Scrollbar in Gedit is not flush with window edge in unmaximized mode either, so I think this is a Gedit issue, not Ubuntu or Unity. The same thing applies to Libreoffice too and I'm sure there are other software out there with the same design issue. System Monitor or Synaptic for example has the scrollbar even further inside the window.
