just to be sure we understand the same thing: both desktop files have the exact same StartupWMClass. Only xprop is different, but apps have to be running so i don't know how you can do the right thing unless each desktop file has its own distinct StartupWMClass. But i know nothing about bamf, so i may be wrong.
