I like the idea. Wine is in Universe and is under the jurisdiction of the Masters Of The Universe (MOTU). The files are located in /usr/share/applications and the icons in /usr/share/pixmaps.
If you want to propose a change to an existing one, file a bug for each app and include your modified desktop file. Location in the menu hierarchy is controlled by the Category entry but I am uncertain as to how submenus are defined.
