Nope, I spoke too soon. For some reason X has a resolution 2px wider than my laptop's primary display (1368*768), even though the only resolution listed in xorg.conf is the correct 1366*768. If I change this in System -> Preferences -> Screen Resolution to 1366*768, the resolutions of both screens are then correct, but the Xinerama bug recurs.
