I believe I'm also suffering from this bug, or a similar bug. When I maximize a window it is shown below the launcher panel. I tried to change autohide in ccsm, and it only helped after restarting compiz, but when I logout and login again, the problem persists. I didn't have problems with mouse clocks though.
