I noticed something interesting: sometimes the system boots up very fast (most of the times) and sometimes it takes a while (not just a little longer but a lot longer). When the system boots fast I get 1 px icons and when it takes its time it shows the icons correctly (both Skype and Vlc). From what I understand it's the metapackage ureadahead that does this fluctuations in the time it takes to boot, and maybe it influences the order in which things are loaded, thus leading to the gnome-panel showing the icons correctly for that session.
