Same problem here (edgy, feisty) Ctrl Alt F1 -> Ctrl Alt F7 makes mouse buttons to work with the current window (1 time). Very annoying. The only solution I found is rebooting the system to get it working for a while. Can't test xev, since I can't focus the window. The window behind xev test window won't lose the focus. (Alt tab not helping)
