Same problem here. Doesn't make out what application is running. Have noticed something other: it is only the last window that does it. Say you have five applications maximized, one on top of the other. You can minimize four windows only the last one refuses. Meantime I deleted the map .emerald (from my previous Beryl, now I only have compiz installed) and the problem is gone... Shall wait a little bit, maybe it will happen again...
