Hmm, I hit a possibly similar problem today, after kernel upgrade. I managed to 
work around it this way:
 1/ remove PulseAudio
 2/ start VLC (using ALSA) as: vlc --aout-rate 48000

I guess PulseAudio could be kept if I could convince it to output at
48kHz instead of 44.1kHz.
