I have a similar issue with Ubuntu 11.04 (Natty). The computer has both a USB mouse and keyboard. Neither are powered down when the computer is shut down. On a fresh boot, the keyboard and mouse work work fine though. Also, the usb wireless adapter is not powered down either
On two other computers upgraded from 10.10 to 11.04, everything shuts down ok, but on a boot, depending on the computer, the USB mouse was frozen from 20% to 50% of the time at boot. I found that if I plugged them in the front usb ports instead of the rear, I minimized the number of times it is frozen. Initially the only way to get them to boot without being frozen would be to power down completely, then reboot, and cross my fingers. A reboot without a power down would never boot without the mouse being frozen. I did find out once I had the mice plugged in to the front usb ports, that if I unplugged the mouse, and then plugged it back in, it would work perfectly fine. The two computers with the mouse issue both have PS2 keyboards.
