I can reproduce the original issue both with a self-compiled Battle for Wesnoth 1.8.6 and Eclipse Helios. Keep in Launcher does work, though.
For Wesnoth, I used the .desktop file shipping with the tarball[1], for Eclipse, I created a .desktop file with alacarte[2]. Dragging Eclipse to the launcher "looked wrong"; the icon was replaced by a question mark as soon a I started dragging (maybe a problem with the de_DE icon?).
