I've been able to reproduce this bug consistently with Empathy and Skype (latest Oneiric). Just open one of them normally, then click the red X to hide it to the indicator or tray. When you open them again via the indicator or tray, this bug occurs.
I've attached my xsession errors from a session where I reproduced this with empathy.
