This also happens to me. Unity both fails to autohide and dodge windows. It's definitely happens in connection with the use of LibreOffice Writer, where closing the application solves the problem. And sometimes the problem just solves itself, or at least I don't no why it's solved. Maybe it also happens when I use other application, I don't know, because I almost always have Writer open.
