On the line Modes "[EMAIL PROTECTED]" "[EMAIL PROTECTED]" make sure that the resolutions that come further to the right are not larger than the ones on the left. The misalignment is down to the open source drivers probing monitors differently to the binary linux/windows nvidia drivers. Installing java should never do that. Assuming you installed it from the Ubuntu repositories (and the problem is reproducible) you should definitely file a bug on that.
