There seems to be an easy solution to this. The proprietary Nvidia
driver uses the kernel headers to perform its job (the specifics of
which I'm not quite clear on). Simply installing the new -pae kernel
headers solved this problem for me.

I'm not versed at all with the way packages are structured, but is there
a way to add a conditional dependency. e.g. if upgrading to pae kernel
and the closed-source nvidia drivers are installed, then the headers
should be installed as well?
