I have exactly the same problem here, Gaim incorrectly refreshes the unread mail count, by adding the number of unread mails to the previous number, instead of replacing it.
Note that even when all my mails are read, Gaim still says that there are unread mails. I have to manually remove that notice by clicking on it and close the opening window.
