Actually I think it has something to do with misaligned partitions. I'm still not sure how to fix it because of the way Ubiquity is working, but there's others who have had trouble with 4k block size drives. I already filed a bug in Ubiquity about it:
https://bugs.launchpad.net/ubuntu/+source/ubiquity/+bug/583790 GParted doesn't complain about misaligned partitions at all, not even when Ubiquity or GNU Parted and Ubuntu's Disk Utility complain that there's misaligned partitions. Maybe that's a feature worth adding?
