that problem was due to migration from mbox to maildir and should be fixed now, sadly if you already migrated you need to fix it manually by going to "Edit > Prefs > Mail Accounts > Edit > Defaults > Folder for sent messages" and set the sent folder again. upstream bug is https://bugzilla.gnome.org/show_bug.cgi?id=638307 and branch is at http://git.gnome.org/browse/evolution/commit/?id=2c4c8af58d44fc73e4f7048476a6fa55573d5e0b
