I have this same problem. Mine changes from Human-Clearlooks to Custom randomly. When I set it back, the window borders revert, but the rest of the window in Nautilus has the wrong color for the menu backgrounds and wrong icons. I'm attaching a screen shot of Nautilus with the wrong colors and icons.
