Public bug reported:

After having worked with my Oneiric 64bit machine for a while, Unity
starts losing it's capability to be 'always on top' when invoked.  The
attached videos show what I mean. I guess it's Unity related, but there
might of course be other packages involved.

Running unity --replace fixes this (although all my virtual desktops are
then shuffled).

I'll provide details on my system later because soon after running unity
--replace, compiz crashed and I lost all control over my desktop, except
for the last window to have focus (which happened to be the chromium
session I was typing this bug report in).
