Do you have HDA Intel card/chip? In my Kubuntu 11.10 I have a similar problem. Muting works ok, but unmuting not. After unmuting I have to toggle also both the Front and Headphones switch:
$ amixer sset Front toggle; amixer sset Headphone toggle After that the sound is restored. I do not have indicator-sound installed, so I suppose my problem is a kernel bug in snd-hda-intel module or so.
