The PK APT backend is completely outdated, so this issues won't be fixed, I guess. You might want to switch to the APTcc backend (install packagekit-backend-aptcc and set the DefaultBackend in /etc/PackageKit/PackageKit.conf to aptcc) Alternatively, you can upgrade PK to a newer version. I will remove the APT backend in Debian and Ubuntu very soon. (meaning: It won't be there in Ubuntu Precise)
