This can sometimes reproduce the problem (it at least shows a related one, that application windows sometimes move to other workspaces when you switch workspaces)
1. Have an application (Firefox, for example) open full screen in one workspace (for example the lower right corner one) 2. Use the workspace switcher to switch to the workspace to the left (lower left corner one) 3. The firefox window is now visible in the left lower workspace too, but is not interactive there. 4. Switch back to the lower right corner workspace by using CTLR+ALT+rightarrow or the workspace switcher. The active application is now (sometimes) not visible in the original workspace, or is noninteractive.
