I switched to using the xubuntu desktop and the xfwm4 window manager
because of this bug, but I've found that it occurs even when using
xubuntu and xfwm4. There is no way to change windows using the mouse or
alt-tab, although I can create a new terminal with alt-f3, and if I do
"xfwm4 --replace" it restarts the wm and I can switch windows
temporarily, but after a minute or two it goes back to how it was
before.

So this seems to happen independent of the desktop I'm using so I wonder
if it has to do with X or the notification system that works across
desktops.
