Possibly related to this problem (which I'm experiencing on Intel graphics) is when I switch desktops, the momentary flashing seems to focus on the last window used on the other desktop, meaning I have to click or alt-tab to select a window on the current desktop before I can type or use any keyboard shortcuts. It's incredibly irritating.
