I have a similar issue on Ubuntu 10.04 LTS with kernel 2.6.32-32-generic X86_64.
I have recently added a PCI-E USB3 card [Texas Instruments Device 8241, xhci_hcd module], and moved 2x Samsung 2Tb SATA drives into USB3 external boxes, to make them hot-plug removable -- At least that was the plan. They are correctly recognized on boot. After disconnecting both drives, and then reconnecting both drives, only the first re-powered drive is detected.
