ARG, this bug website ate all that I wrote...
Knoppix uses microknoppix miniroot.gz, I expanded it and found that in it's init it has a loop and searches for bootable material. Ubuntu's initrd init has an option to take UUID for selecting root. Now if I can only get what UUID SYSLINUX is running on, and pass that to the initrd, I should be fine.
