Ubuntu ~12.10, Unity 5.0/fluxbox 1.3.2, lightdm 1.0.6: FAIL. VPN works... If you manually run the user scripts or paul@ubuntu:~$ transmission-daemon -g ~/.config/transmission & transmission-daemon does not stop at the end of the session and switching de/wm etc.
