I have a fix for that in https://code.launchpad.net/~larsu/indicator-
messages/style-cleanups (a screenshot for it is attached in bug #824657,
separators will be shown in the real version).
I'll propose for merging as soon as I have some feedback from design
(for example, I don't really like the look of single-digit lozenges).
