Installing ubuntu over W2K NTFS on VIA EPIA EN15000 did exactly the same. I am very suspicious about ubuntu installer partitioning. It also presents messages of starting sector before end sector when just creating the last (400G of a 500g disk) partition. I found it impossible to unmount the ubuntu partitions with LiveCD and then repartition. I used Partition Magic rescue disk (2 floppies) to just completely remove them except for the first ntfs, then partition with Knoppix QTparted, and then install Ubuntu. That worked fine.
