I don't know if this is related (i.e,. underlying libraries used), but I have the same problem when copying from Epiphany to gnome-terminal. (I started to comment on this originally thinking this was talking about epiphany, not empathy :-/ ) .
Thanks for the tip/work-around: using shift+insert also works to paste into terminal for me. But the menu (edit->paste) and shift+control+v do not work when copying from certain applications. Previously, as a work-around, I'd copy from epiphany (or empathy) into gvim, select/copy, and then I could paste into gnome-terminal just fine.
