Another weird thing is, when a change in lxappearance is made, the changes are saved into the file ~/gtk-3.0/settings.ini Notice that the folder gtk-3.0 doesn't start with a dot, so it 's not a hidden folder. Maybe this explains why some applied changes get lost.
