Yeah, there are many new features that won't be available compiling against the headers built into the source package. It's my opinion that the package should be built against current kernel source. In my Old Distro, it was done that way and iptables was a very nice package. You also had to update iptables with each kernel upgrade, though, which isn't really necessary.
