Public bug reported:

When installing Bastion and Limbo using the apt links provided by the
Humble Indie Bundle V, the launcher stops auto-hiding once the software
center opens and starts downloading the game. These were installed on
separate occasions, and this happened on each one. Additionally, opening
the appearance preferences and switching auto-hide off/on again does not
resolve the problem. Need to log out and then in again.
