I am using Xubuntu 12.04, 3.2.0-25-generic #40-Ubuntu. I have a Logitech M570 wireless trackball, and I am experiencing the same problem.
I came across this on a forum somewhere, and it has been working pretty consistently: Add following lines to /etc/rc.local modprobe -r hid_logitech_dj modprobe hid_logitech_dj I did this. I have tried booting to the desktop with the trackball switch turned on, and turned off. With the switch turned on, it works most of the time. I have actually had better luck waiting until the desktop was fully loaded, and then turning the trackball switch on.
