I do not think this is an issue with Deluge. What browser are you using? If it is Firefox you would need to goto Preferences | Applications | magnet and 'choose other' and select /usr/bin/deluge as the option.
I did test this in 12.10 and although Deluge did not appear in the inital list, using /usr/bin/deluge and the ticking 'Always Use' does work.
