I have being having identical issues. using standard ubuntu kernels for releases 11.10 and 12.4 . Downloaded and compiled 3.5.4 with same result. Works with usb 2 ports but not usb3.
My tests : 1. use gnome-disk-utility and perform a read benchmark of the drive.
