I finally found a solution that works for me! I have T60 with Radeon x1400 and Kubuntu installed. When I use kwin_gles window manager instead of the default one (kwin), all sound problems are gone: Amarok plays without chopping even with desktop effects enabled, sound is not choppy when playing fullscreen flash videos.
