I finally found a solution that works for me!

I have T60 with Radeon x1400 and Kubuntu installed. When I use kwin_gles window
manager instead of the default one (kwin),
all sound problems are gone: Amarok plays without chopping even with desktop
effects enabled, sound is not choppy when playing fullscreen flash videos.

Quick test if it works also for you is:

$ sudo apt-get install kde-window-manager-gles
$ kwin_gles --replace &

For a more durable solution see: http://weits.blogspot.cz/2012/02/kwin-
gles-as-default-window-manager-in.html
