It appears that the switch always occurs at start up, that is HID to HCI or HCI to HCI (if the device is still in HCI mode). However, the HCI mode appears to be persistent through power offs, as you state.
I have a dual boot system and Windows does return the device to HID at power off (I can use my keyboard in BIOS and GRUB at boot). After an Ubuntu shutdown, I am not able to select various options at boot in the BIOS or GRUB because the dongle is still in HCI mode. I speculate that the driver needs to explicitely switch the device back to HID at shutdown and that the new driver is not doing so anymore (regression).
