It seems that the problem may be related to the fact that the IDE drives are now handled by the SATA drivers and thus in some cases hdparm can't set options correctly on some drives. As i said i have 2 IDE drives in my computer one issue slow down the other not so feel free to ask me any output that would help you to find what is the configuration option which make the second hard drives to work slowly.
For the record some have noticed also this slow down on suse with the kernel 2.6.20 so there's really something with the way the 2.6.20 kernel is handling IDE drives.
