I have experienced this with several programs: Terminal, Nautilus,
Firefox for sure.

There is a workaround: alt+tab until you select the application of which some 
windows don't show up, stop there but keep alt pressed. Then all the 
application's windows are shown, and in this case it _does_ work (i.e. it shows 
all of them).
Select one, and repeat for all the windows. Then the next time you want to show 
the windows the other way (by clicking on the left of the launcher icon) it 
will work again.
