If it's an actual requirement for those tools, they should be depending on the package rather than assume it'll be present. LXC tries to use just the set of packages that comes from ubuntu-minimal and I don't think ca-certificates is a good candidate for ubuntu-minimal (I believe ubuntu-standard pulls it however).
