I seem to have the same or a closely related problem, my mouse behaves in exactly the same way as described above!
After a fresh install of 13.04, I installed gnome-shell, which is when the problem started. However, It's still there after I have uninstalled gnome-shell. It is always present after the first login after booting. Logging out and back in removes the issue.
