I had the same issue (whether using the repo version or a cabal build of 1.11) but it seems to be solved from v1.12 upwards, i.e. it doesn't seem to be a packaging issue. This is probably due to the switch to pandoc- citeproc (instead of using haskell-citeproc-hs directly), as well as containing a number of other fixes relating to bibliography stuff. A package release of 1.12.2 (bundling pandoc-citeproc into the same package?) and removal of the haskell-citeproc-hs dependency should make everyone happy.
