I am happy to report that in Ubuntu 13.10, running kernel 3.11.0-15-generic, this issue has gone away, presumably because the changes in the upstream kernel I had been using for a while got into the Ubuntu kernel that is currently installed. I had been running an unsupported kernel for a while and hadn't tested, but today I booted into 3.11.0-15-generic and it seems to be fine at least as far as this issue goes.
