I believe Empathy does request whatever echo-cancellation filter PA has available for VOIP calls.
Ultimately, this is somewhat of a chicken-and-egg problem - without a decent echo-canceler within PA (and the speex implementation currently available in PA doesn't really count), no one will write apps to use it.
