You have been subscribed to a public bug: I have a virtual desktop assigned only for IM, and when I'm working on something else and someone sends me a message, the messaging menu turns blue. I then click on the messaging menu and on the name of my contact, the window is selected, but I can't see it because it is in the other virtual desktop.
So I have to manually move to my IM virtual desktop or click on the Unity icon for that window to actually see the message.
